However, in WinterBoard, I have the Katra Weather Icon theme turned on and the Transparent Weather BG option (available via the modmyi source…the exact title in Cydia is Transparent Weather Icon).

You have to put the Transparent Weather BG before the Katra Weather Icon theme in WinterBoard…in order for it to be transparent.
